I haven't eaten at every bakery in Japan, but I do live in Kyoto Prefecture, said to be one of the top prefectures (if not the top prefecture) for bread consumption in Japan (odd fact). I've been to so many bakeries, and many are good. Almost never do I come across any that are at the level of excellent, and never before have I come across a bakery that blew me away.
Yasaka Gama is a gem in the mountains of northern Kyoto. The owners hand grind their wheat and create high-quality artisan bread. They are even moving towards growing their own wheat (but wild boars set back that project I heard). The bakers (a young Japanese couple) trained in France for a year, and brought their skills to the Japanese countryside. This bread can only be ordered via a reservation system (there isn't anything currently for sale at their bakery 2021). But there are restaurants and stores locally that serve their bread for those who want to try it. They make a variety of breads, and I suggest checking out their Instagram or website to get a sense of their world (they have a very chic instagram).
My favorite bread of theirs has got to be the Miche de campagne Bio, but they also make: Pain complet Bio, Seigle et riz complet Bio, Brioche paysanne, and a PAIN D’EPICES which tastes like a rich gingerbread. The prices are what many would consider expensive, but I have no reservations about buying something of such high-quality, and supporting people who are dedicated to preserving the entire bread-baking process. Yasaka Gama is run by artisans, creating art via bread.
